Paul Mullin's 100th goal for Wrexham helped move his promotion-chasing side into second in League Two.
After a bright but goalless first half, John Akinde put Colchester ahead with a fine half-volley into the far corner.
But Mullin soon levelled with a close-range header from Ryan Barnett's cross.
A point would have moved Colchester out of the relegation places on goal difference, but Max Cleworth's late header to snatch victory for Wrexham was a hammer blow to the hosts' hopes.
Wrexham are now three points clear of fourth-placed Mansfield Town, who suffered a 4-1 loss at home to Crawley Town to fall out of the automatic promotion places.
Wrexham manager Phil Parkinson said:
"I thought the lads responded really well to going a goal down, it's a difficult place to come.
"It was all about character today, we went a goal down and we responded brilliantly... Colchester are a lot better than the league position suggests.
"Once again we've had to dig deep and show that Wrexham resilience which we're renowned for."
